Complete genome sequence analysis of enterovirus 71 JN200804 strain isolated in Shandong Province

Abstract:

Objective   To explore  the gene sequence features of enterovirus 71 (EV71) strain JN200804 isolated in Shandong Province in 2008. Methods   The complete genome of JN200804 was amplified, sequenced and analyzed. Results   The full length of the EV71 JN200804 genome was 7404 nt (not including the poly A tail). No insertion or deletion was detected in the coding region, but there were several insertions and deletions in the 5′ UTR and 3′ UTR regions. JN200804 showed  high nucleotide homology with strains Fuyang/17.08/1, Zhejiang08 and BJ08 (>95%), but low homology with BrCr (79.8%). At the predicted amino acid sequence level, JN200804 shared the highest homology with Fuyang/17.08/1 (99.6%), and the lowest homology with TW/2086/98 (94.5%). On the phylogenetic tree, JN200804 clustered with reference strains of the  subgenogroup C4, with a nucleotide identity of 91.2~99.1%. Conclusion   JN200804 belongs to the same genogroup as Fuyang/17.08/1, Zhejiang08 and BJ08 of the subgenogroup C4
